Rovers conceeded two sloppy goals, either side of a Kevin Ellison equaliser, as they went down 2-1 in Yorkshire.
Ronnie Moore named the same side which defeated Bristol City on Friday night, and in all made just one change to the 16, replacing the injured Jason McAteer with the fit again Calvin Zola on the bench.
Rotherham piled on all the early pressure, with former Nottm Forest midfielder Eugen Bopp firing one shot wide on seven and striking over the bar three minutes later.
After a number of missed opportunities thanks mainly to good defending from Ian Goodison and Chris McCready, Rotherham scored their first goal of the game.
Former Liverpool winger Ritchie Partridge crossed the ball in from the left, and after the likes of Stockdale, McCready, McLaren and Mullin had all missed chances to clear the ball, it fell to Williamson who fired the ball past Ward.
This was the first goal Rovers had conceeded in the league for over three games, and one which they will have been very dissapointed to conceed.
Rovers finally had their first chance of the game, albeit a weak one, through Shane Sherriff, although the Aussie could only head straight at Cutler in goal for The Millers.
On 28 minutes, Tranmere some how scored, to equalise the game at 1-1, thanks to Kevin Ellison's second goal for the club.
A good passing move by Rovers, including John Mullin and Gareth Taylor eventually saw the ball layed off to Ellison by Greenacre. The Rovers number 11 shot right-footed from the edge of the area, beating the 'keeper down to his left and sending the Rovers fans mad.
Rovers fans were to be even happier minutes later, as news filtered through that at the City Ground, Nottm Forest were getting beaten 1-0 by Oldham.
But the scores were only to stay level for 10 more minutes, as Rotherham resumed full control of the tie, making the Forest score irrelivent.
Will Hoskins was allowed to run along the edge of the area as the Rovers defence, particually Robbie Stockdale, refused to put in a tackle on the Millers player, as he eventually shot low past Gavin Ward.
With half time approaching, Rovers had three good chances to level the score. First Ian Sharps headed off the line, before Chris Greenacre forced Cutler into a great save at his near post and then Taylor put a header from close range wide.
In the second half, Rotherham had a similar ammount of possession, butwere unable to create any real chances, thanks to some great defending from Ian Goodison.
With 30 minutes left, Calvin Zola replaced Chris Greenacre as Rovers strived for an equaliser but it wouldn't come.
Kevin Ellison sent a 30-yard shot wide of the post whilst Calvin Zola hit a 35-yard volley over the stand, all but ending Rovers hopes of an equaliser.
With minutes left on the clock, a cross from Mullin was acrobatically vollyed wide by Calvin Zola, as Rovers were left to think what could have been, after Nottm Forest, Port Vale and Brentford all lost.
It was no real surprise that Rovers lost the game. Their defending was woefull at times, especially when they conceeded the two goals, and the passing was awful.
At times, especially when Paul McLaren was on the ball, you may have been excused for thinking Tranmere were shooting towards Gavin Ward, as the midfielder seemed unable to play a forward pass.
Jones' Man Of The Match: Ian Goodison was once again the stand out candidate for Rovers, as he was the only person who performed in both halves. The Jamaican Sensation made a number of vital clearences and tackles, keeping Rovers in the game at times.
